Boss Whopper is a Whopper from Mega Man 4 which has been re-purposed as a boss fight. Aside from an increase in hitpoints, there are no noticeable differences between this and the original miniboss.
Boss Whopper does not care to acknowledge the player's presence, and faces the wrong direction throughout the battle.

Boundin' Crash Man is the boss of the level Bouncy Castle. Despite appearing as a purple palette swap of Crash Man, he has a very different attack pattern from the original. He has two attacks, picked at random; the first involves him stopping in place to fire several bombs into the sky, which then rains down around the room. His other attack is to hop in place with a protective shield barrier, which he then fires off at random heights towards the player in a burst of three. In between attacks, he will also leap at the player whenever they press the fire button, similar to the original Crash Man.

If the player opted to keep the level's bouncing gimmick enabled prior to entering, it carries over to the fight, which can make dodging the shield barrier much more difficult depending on the timing of the stage's bounce. The bouncing is never present if Boundin' Crash Man is fought in the Dojo.

His main weakness is Sakugarne, which defeats him in five hits, but it can leave the player vulnerable to his bombs if he begins to fire them upwards, making this a risky strategy. An alternative strategy is to use Slash Claw, which defeats him in ten hits and pierces through his shield barrier if he uses it.

Donut X is a large Mechaniloid that guards the Donut Observation Center. It is based off the Nightmare Snake sub-bosses that appear in Blaze Heatnix's stage in Mega Man X6. It resembles a mythological creature known as Ouroboros, a snake that bites its own tail, making a circle. Donut X can only be defeated by destroying the four green cores around its frame. It is suspended over a dangerous bottomless pit, and Mega Man must use the gimmicks scattered throughout the boss arena in order to defeat it.

The man, the myth, the legend. Final Toad is a variation on Toad Man from the level Smed's Big Ugly Mess of a Level, in which Toad Man, as opposed to using Rain Flush, drops acid while jumping, and fires two projectiles upon landing. He has less health than the original Toad Man.

The stage boss of Spiky Situation and player character from I Wanna Be the Guy. He appears on a high platform protected by spikes, then summons a black delicious fruit (cherry). This fruit will change into one of four colours, indicating which attack will be used. After the battle, the cherry will flash quickly then explode smaller cherries in a last-ditch attempt to take Mega Man out.

The optional extra boss of Spiky Situation. It is a delicious fruit (cherry) from I Wanna Be the Guy changed to be entirely white. The Entrance Cherry is an avoidance (or endurance/survival) boss and as such cannot be damaged. All of Mega Man's weapons and his ability to use E-Tanks are disabled when fighting it. The Entrance Cherry's attack patterns are modified from an existing avoidance entitled "I Wanna Touch the Entrance", adapted to suit Mega Man's comparative lack of precision and movement speed compared to the Kid. The boss lasts just over 100 seconds before exploding, and opens the door to a Noble Nickel if successfully outlasted.
