The series in the Mega Man universe is very interesting to me.
This thread is here for the purpose of explaining the known timeline of all the games since they are in the same world. It's very epic, atleast to me, when I considered playing through all the games (besides MMBN) and having them all connect somehow. Anyway here is some information I've collected, it's all wrapped in spoilers besides the generic topic sentences...

Here's a list I found on a Wikipedia article for the Mega Man series timeline
Mega Man Classic takes place from 200X to 20XX,
Mega Man X begins from 21XX to possibly 22XX afterwards,
Mega Man Zero is the continuation of the X series, set an additional century (appx. 23XX?) after the X series ends,
Mega Man ZX is set several hundred years after the Zero series, and
Mega Man Legends takes place several thousand years after ZX but the exact time is also unknown.

This website explains the entire story behind the Mega Man Legends series, atleast up until where it leaves off in Legends 2. It's incredibly detailed, as somebody must have compiled their knowledge of the storyline into it.

http://en.wikipedia.org/wiki/Mega_Man_Legends_2

I think I've seen something that resembles things from Legends... is it?
The sources of things relating to the Legends series (Reaverbots eyes, quantum refractors) can be found in Hyleg Ourobockle and Burble Hekelot's levels in Mega Man Zero 2 and Hanumachine's level in Mega Man Zero 3. (Anybody have screenshots of this? I will look for it later if not)

What could the Mother Lode really be?
The CIEL system (the system that Ciel supposedly created to produce unlimited energy) is also not mentioned after Mega Man Zero 3, which means it is possible that the CIEL system is infact the Mother Lodefrom the fables of Mega Man Legends.

Who is the Master mentioned in Mega Man Legends?
"Recently there has been some speculation that one of the main characters in Mega Man ZX named Girouette may be the Master from Mega Man Legends 2, although this is rather unlikely, as Giro dies during ZX." (information quoted from Mega Man Legends on Wikipedia)

That place Mega Man goes to at the end of the game in Legends... how is that related?
Elysium is the place that Megaman travels to in Mega Man Legends 2. Elysium was apparently also mentioned in Mega Man X5. This place was also apparently changed in the English versions to "Elysium", but were originally called "Heaven". It's probably the same place in the series, but it is not yet confirmed.

Lastly, if anybody has any comments to make on this or anything to add or fix, post away. Thanks

Spoiler tags are not nessecary since the titular warning. It also makes it hard to reply to.

Mega Man X begins from 21XX to possibly 22XX afterwards,

Possibly? It's definite that the events of Command Mission occur in 22XX. It is however not sure that the Maverick Wars end in 22XX. There are implications of ending not even in 23XX. (Zero's 102 year seal aswell as the notion of Centuries Long/Long lasting Maverick/Irregular wars respectiely..)

The Irregular Wars went on for who knows how long. Followed by the Elf Wars, 4 years. Then 100 years after that, RMZ.

Mega Man Legends takes place several thousand years after ZX but the exact time is also unknown.

Rockman DASH's location on the timeline there is very badly put in that sentence. Master died after living on Heaven for 3000 years. That is when Trigger battled the system and got sealed away. Since then, a long time has passed, the original battle of Trigger, Sera and Yuna fell into mythology. Forbidden Island came about and the Legend of the Mother Lode. Centuries again have passed. Then Barrel comes by Nino Ruins and finds Trigger. 14 years pass till DASH1 starts.

I think I've seen something that resembles things from Legends... is it?

Presence of "Reaverbot eyes" "Reaverbots" and "Quantum Refractors." have been observed since X1, X1 and X2 respectively.

Reaverbots are essentially Mechaniloids. Quantum Refractors are essentially the Energen Crystals first discovered in X2. Check around a large amount of mechaniloid sprites for the obvious design elements related to Reavers.

The CIEL system (the system that Ciel supposedly created to produce unlimited energy) is also not mentioned after Mega Man Zero 3, which means it is possible that the CIEL system is infact the Mother Lodefrom the fables of Mega Man Legends.

It is believed by Carbons that the Ancients could create Quantum Refractors. However, the existance of the Mother Lode is but a myth.

System CIEL (Convergent Ignition by Energen Linkage) is the solution to the energy crisis and has been employed by Serpent in ZX. Serpent was the one to end the energy crisis. Cyber Elfs are a key component of System Ciel, as well as E-crystals/Refractors.

Recently there has been some speculation that one of the main characters in Mega Man ZX named Girouette may be the Master from Mega Man Legends 2, although this is rather unlikely, as Giro dies during ZX." (information quoted from Mega Man Legends on Wikipedia)

Giro and the Master are unrelated. First and foremost, Giro is a Repliroid and the Model Z chosen one. He died.

Master was the last "true" human remaining.

However, that is not so say there aren't some obvious parralels. Giro died by suddenly vaporizing and turning into a cool glowing orb called a cyber elf.

Master died by suddently vaporizing and turning into a cool glowing orb which then suddenly vanished.

Serpent was working on "Project Heaven." The very same Heaven as shown in DASH2. Haven, Heaven, Elysium. All the same.

Serpent wanted to create a perfect world. Free of pain, free of hardships. A world protected by the Rockmen. The Rockmen being people's salvation. He himself being the Rockman that ruled everything.

However, for Project Heaven to become reality. Before humanity can cast away bodies that feel pain: Humanity must first cast away emotions, the heart. For those with heart are the true irregulars to him.

Serpent's discription of Heaven accurately matches that of Rockman DASH.

You have a lot of great information here and obviously know way more than I do about the timelines in the Mega Man series, especially DASH/Legends.

I think it'd help a lot of people understand if you edited the Wikipedia article with your knowledge of the timeline (atleast those who read wikipedia).

Besides that I will edit the first post tomorrow since I have little time right now and fix it up based on your comments. Thanks a lot for posting so much on the subject!
